Online Course - A Practical Introduction to NGS Data Analysis

Résumé:
The purpose of this workshop is to get a deeper understanding in Next-Generation Sequencing (NGS) with a special focus on bioinformatics issues. Advantages and disadvantages of current sequencing technologies and their implications on data analysis will be discovered. The participants will be trained on understanding their own NGS data, finding potential problems/errors therein and finally perform their first downstream analysis (variant calling). In the course we will use a real-life NGS dataset from the current market leader illumina.

All workshop attendees will be enabled to perform important first tasks of NGS data analysis themselves. The course layout has been adapted to the needs of beginners in the field of NGS bioinformatics and allows scientists with no or little background in computer science to get a first hands-on experience in this fast evolving research topic. The online course will make use of a web conferencing system. Hands-on NGS analysis will be performed in an interactive browser-based data analysis platform. Before the course, you will get a printed manuscript.

The ACM SAC 2021 Bioinformatics Track aims at promoting current advances in biological sciences, drug development and medicine relying on analytical methods that integrate mathematical, physical and computer sciences. Papers are solicited in, but not limited to the following areas: Bioinformatics, Computational biology, Computational methods for cell and molecular biology, Computational methods for microbiology and synthetic biology, Computational methods for neurobiology and development, Computational methods for personalized/precision medicine, Computational methods for pharmacogenomics. The track accepts 2 types of submissions: (1) papers and (2) student-led posters, which are double-blindly reviewed by at least three reviewers. Double-blindly means that the author of a paper does not know the reviewers of his/her paper and reviewers do not know the authors of the papers they reviewed. The purpose of this workshop is to get a deeper understanding of the use of bisulfite-treated DNA in order to analyze the epigenetic layer of DNA methylation. Advantages and disadvantages of the so-called 'bisulfite sequencing' and its implications on data analyses will be covered. The participants will be trained to understand bisulfite-treated NGS data, to detect potential problems/errors and finally to implement their own pipelines. After this course they will be able to analyze DNA methylation and create ready-to-publish graphics.

Bioinformatics Pipeline Development with Nextflow

The purpose of the workshop is to introduce the concepts of bioinformatic pipeline development through the context of the open source Workflow Management System (WMS) Nextflow. The participants will be trained in the scripting, configuration and execution of example analysis pipelines based on current industry best-practices, and learn how to share them with other users. Finally, the participants will apply everything they have learned by implementing their own analysis pipelines from the ground up.

By the end of the workshop all attendees will be enabled to build their own scalable, reproducible bioinformatic pipelines which can be run locally, on high-performance computing clusters or even in the cloud. The course layout has been adapted to the needs of beginners in the field of computational biology and allows scientists with little or no background in software development to get a first hands-on experience in this new and fast-evolving area of expertise. This instructor-led live online workshop has been newly designed for an engaging, interactive online learning experience.

The purpose of this intense one week summer course is to get a deep understanding in Next-Generation Sequencing (NGS) with a special focus on bioinformatics issues. Advantages and disadvantages of current sequencing technologies and their implications on data analysis will be discovered. You will be trained on understanding NGS data formats and handling potential problems/errors therein. In the summer school we will use a real-life RNA-seq dataset from the current market leader illumina.

All students will be enabled to perform important first tasks of NGS data analysis themselves. The layout of the summer school has been adapted to the needs of beginners in the field of NGS bioinformatics and allows scientists with no or little background in computer science to get a first hands-on experience in this new and fast evolving research topic. In the evenings there will be social events, like a conference dinner, or a guided city tour through Berlin. These are always great networking possibilities.

Present day biology generates a wealth of data from which tumor biology and tumor evolution can be inferred, and therapeutic strategies can be developed. Most clinical (and research) samples are comprised of a mixture of different cells, including multiple different populations of cancer cells (‘subclones’) and a variety of normal cell types. Effective use of these data thus requires data from individual cell types to be deconvolved. A number of subfields are independently developing mathematical and statistical deconvolution techniques. While at first glance these subfields are largely disparate, there are clear opportunities for synergies to be developed. This workshop will fill this gap by bringing together researchers from several of these fragmented subfields across a wide range of backgrounds (computational biology, mathematics, statistics, computer science, biomedicine, etc.) to provide a synergistic forum for cross-disciplinary learning, discussion and collaboration.

Workshop on New Mathematical Theory to Understand the Effects of Evolution on Range Expansion

Many biological species exhibit range shifts: some spread after being introduced into new environments, others follow their preferred climatic conditions under global change. Recent theoretical and empirical results highlight the importance of evolutionary change in these ecological processes. Specifically, they show that evolution can be the driving mechanism behind the range expansion of plants and animals, and that scientists may be underestimating how quickly species can move. However, the ecological and evolutionary processes involved in range expansions have mostly been studied separately, and despite recent advances in theory and experiments, making predictions about the speed of expansion is inherently difficult. The goal of this workshop is to convene mathematicians, modellers, and empiricists to exchange recent results on eco-evolutionary dynamics in species' range expansions and to develop novel mathematical frameworks to address important questions such as the relative contributions of ecological processes, evolutionary processes and environmental conditions on the speed and the variation in speed of range expansion.
