Theory, Methods, and Applications of Quantitative Phylogenomics

Résumé:
This semester program brings together mathematicians, statisticians, computer scientists, and experimental biologists to address the challenges involved in genome-scale phylogenetic inference. An overarching goal is to unite biologically-sound modeling with algorithms that can be implemented in a computationally tractable manner and that scale as both the number of species and the amount of genetic data increase. Specific topics to be investigated include: theory and practice of model-based inference for trees and networks, combinatorial and algebraic approaches for inferring phylogenies, software and algorithm development for inference and visualization, Bayesian approaches to phylogenetic inference, models for phylogenetic diversity and node dating, and methods for assessing model fit.

The 30th European Cell Death Organization (ECDO) Conference will focus on the theme “Cell Death at the Crossroads of Neurodegeneration and Cancer”, offering a comprehensive scientific programme with a broad basic and clinical focus. The agenda will cover diverse aspects of cell death, putting a special emphasis on addressing molecular mechanisms of apoptosis, necroptosis and autophagy and exploring its implications in neurodegenerative diseases like Alzheimer’s and Parkinson’s. Additionally, it will focus on the metabolic control of cell death, delve into fundamental aspects of cell death in cancer and highlight related clinical applications. Lastly, the event will as well address the complex relationship between cell death and inflammation.

Mathematical Modelling of Tumour Immune Dynamics and Immunotherapies

Immunotherapies have revolutionized treatments for several types of cancers, but have been met with clinical trial failures in others. The idea of eliciting an immune response against a tumour is old, but we are only just beginning to harness the potential of the immune system to treat both solid and liquid tumours. To improve immunotherapeutic approaches requires understanding how the immune system interacts around and within a tumour, allowing us to establish effective immunotherapeutic protocols. Mathematical modelling can help identify the mechanisms at the heart of immunotherapeutic efficacy and design successful therapeutic regimens. Close collaboration between experimentalists, clinicians, and quantitative researchers in academia and industry is required to forward models for implementation. This workshop will focus on tightening the links between researchers in different fields to fuel immunotherapy success.

From Phylogenetics to Phylogenomics: Mathematical and Statistical Challenges in the Era of Big Data

The unprecedented amount of genomic data that has become readily available presents specific challenges for the field of phylogenetic inference, which is concerned with estimating the evolutionary relationships among collections of species, populations, or sequences. These challenges include the development of evolutionary models that are sufficiently complex to be biologically realistic while remaining computationally tractable; deriving and implementing algorithms to efficiently estimate phylogenetic relationships that use models whose theoretical properties are well-understood and therefore interpretable; and devising ways to scale novel methodology developed to handle datasets that are increasingly large and complex. This workshop focuses on statistical modeling and the scaling of phylogenetic methods. Topics will include modeling (e.g. multispecies coalescent model with extension to networks; diversification models) and inference with speed to scale to genomic datasets, consistency, and robustness using statistical, combinatorial, and algebraic approaches. This workshop will present the latest advances in these areas and serve as a forum to spark new ideas and collaborations.

Algorithmic Advances and Implementation Challenges: Developing Practical Tools for Phylogenetic Inference

In this workshop, we will consider challenges and best practices in translating theory to software for phylogenetic inference. We will discuss strategies adopted by the tool development community, their relative advantages, and lessons learned through software development. We will discuss a variety of objective functions (parametric and non-parametric) and algorithmic techniques used by inference methods. We will cover parallelization and how it interacts with the choice of objective function and algorithmic technique. Finally, we will discuss best practices for evaluating new and existing software tools, not just to validate the implementation but also to study accuracy and scalability in relation to theory and usage in realistic bioinformatics pipelines. In addition to discussing how theory influences tools, we will examine how tool development can inform the theoretical questions asked.

The progress in understanding genes and genomes has given a boost to the use of synthetic DNA for biological and technological applications. Synthetic nucleic acids play a central role in synthetic biology and in emerging therapeutic paradigms, e.g., genome editing and nucleic acid vaccines. DNA-based data storage is making significant progress, and thanks to its extreme data-density, its high durability and its timelessness, it is promising to be the next standard for data archival systems. Synthetic biology and the use of synthetic DNA for information storage applications bring important algorithmic and data analysis challenges. In synthetic biology, reagent and assay design are often driven by algorithmic approaches. Novel synthesis technologies offer cost-reduction by several orders of magnitude at the cost of increased error-rate, raising new coding-theoretic questions. This Dagstuhl Seminar aims to bring together leading biologists, chemists, engineers, computer/data scientists, and theoreticians working on synthetic biology and on DNA-based data storage, to enable joint work in small groups leading to discussing and exploring recent advancements and current challenges.
