4th Annual Genotoxic Impurities Summit: Nitrosamines & Beyond 2024

Impurities may have a negative effect on the efficacy, safety, and quality of pharmaceutical components and products. The successful development and manufacturing of novel medications now depend heavily on the assessment of the impurity profiles as well as the management and monitoring of those. The diligent identification of nitrosamines and other genotoxic contaminants should be established at every step of drug development in order to comply with growing regulatory requirements and prevent costly recalls. Our online meeting, which we organized in collaboration with industry professionals, aimed to showcase and discuss different perspectives on addressing the challenges caused by mutagenic impurities. We will go over drug impurity profiling techniques that follow regulatory guidelines, as well as useful tips for adhering to recent updates to ICH M7 and Q3D, new nitrosamine regulations, nitrosamine impurities determination and calculation, risk assessment for genotoxic impurities, analytical challenges, development of acceptance criteria and most recent developments in elemental impurity assessment.

Online Course - A Practical Introduction to NGS Data Analysis

The purpose of this workshop is to get a deeper understanding in Next-Generation Sequencing (NGS) with a special focus on bioinformatics issues. Advantages and disadvantages of current sequencing technologies and their implications on data analysis will be discovered. The participants will be trained on understanding their own NGS data, finding potential problems/errors therein and finally perform their first downstream analysis (variant calling). In the course we will use a real-life NGS dataset from the current market leader illumina. All workshop attendees will be enabled to perform important first tasks of NGS data analysis themselves. The course layout has been adapted to the needs of beginners in the field of NGS bioinformatics and allows scientists with no or little background in computer science to get a first hands-on experience in this fast evolving research topic. The online course will make use of a web conferencing system. Hands-on NGS analysis will be performed in an interactive browser-based data analysis platform. Before the course, you will get a printed manuscript.

The progress in understanding genes and genomes has given a boost to the use of synthetic DNA for biological and technological applications. Synthetic nucleic acids play a central role in synthetic biology and in emerging therapeutic paradigms, e.g., genome editing and nucleic acid vaccines. DNA-based data storage is making significant progress, and thanks to its extreme data-density, its high durability and its timelessness, it is promising to be the next standard for data archival systems. Synthetic biology and the use of synthetic DNA for information storage applications bring important algorithmic and data analysis challenges. In synthetic biology, reagent and assay design are often driven by algorithmic approaches. Novel synthesis technologies offer cost-reduction by several orders of magnitude at the cost of increased error-rate, raising new coding-theoretic questions. This Dagstuhl Seminar aims to bring together leading biologists, chemists, engineers, computer/data scientists, and theoreticians working on synthetic biology and on DNA-based data storage, to enable joint work in small groups leading to discussing and exploring recent advancements and current challenges.

Computation is an integral part of today’s research as data has grown too large or too complex to be analysed by hand. An ever-growing fraction of science is performed computationally and many wet-lab biologists spend part of their time on the computer. Many scientists struggle with this aspect of research as they have not been properly trained in the necessary set of skills. The result is that too much time is spent using inefficient tools when progress could be faster. This course provides training in several key tools, with a focus on good development practices that encourage efficient and reproducible research computing.

This course will teach the biological researchers how to analyse biological data sets using open-source software. Most of the analysis will be performed with docker4seq and rCASC packages, which was developed to facilitate the use of computing demanding applications in the field of NGS data analysis. Docker4seq and rCASC packages use docker containers that embed demanding computing tasks (e.g. short reads mapping) into isolated containers. This approach provides multiple advantages: the user does not need to install all the software on its local server, the results generated by different containers can be organised in pipelines and reproducible research is guarantee by the possibility of sharing the docker images used for the analysis. Computers for hands-on exercises will be provided along with demo data sets.

Spatial biology is a rapidly evolving scientific topic with frequent and novel technological advances that have powerful application potential in the context of basic and translational research. The aim of the course is to provide participants a comprehensive conceptual introduction and intensive hands-on practical training on the main techniques of Imaging-based spatial-omics, i.e. multiplex immunofluorescence and spatial transcriptomics. We will provide a general overview of the field through lectures from scientific experts, assist the participants on how to choose and implement the right method for their scientific needs, and finally also share practical tips and experience of developing these techniques thanks to the presence of the original developers of such methods. Through hands-on practicals and computer sessions, the course will teach participants how to carry out open-source imaging-based methods for cost-effective spatial transcriptomics (hybridization in situ sequencing) and multiplex immunofluorescence (immune-SABER and IBEX).

This course will provide training in genome editing and cell engineering in mammalian cells and mouse embryos using the highly efficient CRISPR/Cas9 system. The course will be split into two groups (mammalian cells OR mice) based on participants’ expertise. Please note that all participants are expected to engage in all sessions.
