MOLINFO — Emergence of Information in Molecular Systems

Zusammenfassung:
Likely pathways from the inanimate to the animate world involve a transition that can be thought of as the emergence of information in molecular systems. Before this transition, heteropolymers already exist, but the sequence information of a polymer does not persist beyond the lifetime of the polymer. During the transition, information becomes a separate dynamical entity, which lives and changes over longer timescales than its carrier molecules. This transition does not necessarily require the existence of a full-fledged replication machinery, such as polymerase enzymes that copy informational polymers. Instead, the interplay of simpler reactions can create strong correlations in pools of informational polymers, which can also decouple the timescales of the informational dynamics from those of the polymer dynamics. This interplay is only beginning to be studied, experimentally as well as computationally and theoretically, such that many conceptual and methodological questions are currently open. The central aim of this workshop is to bring together scientists with different backgrounds, in order to attack these questions together.

A cell’s hereditary material is comprised of nucleic acids, which allows living organisms to pass on the genetic information from one generation to next. The Nucleotides in both DNA and RNA are comprised up of a sugar, a nitrogen base, and a phosphate molecule. Nucleic acids are long chains of nucleotides joined together by phosphodiester bonds. Nucleic acids comprised of: deoxyribonucleic acid (DNA) and ribonucleic acid (RNA). DNA and RNA having slight difference in their chemical composition, yet play importantly different biological roles. In the proposed Nucleic Acids 2024, we will bring together various eminent researchers working on molecular biology (Nucleic Acids) to learn and share the latest advancements in the field of cutting-edge applications in biology, functional nucleic acids, basic principles, human health, and its related diseases. It is a broad audience gathering for exploring the advancement in RNA, Genome Dynamics, DNA damage and repair, maintenance and replication, structure and structure-function studies of nucleic acids and protein, innovative techniques at molecular and chemical level, and current aspects of CRISPR etc. which focus on its research and wider applications.

Controlling matter to the point where simple stimuli can change mechanical properties and lead to force generation up to a controlled shape change represents a holy grail of modern science. While active matter research is advancing in an impressive pace, we are still far from a situation where we can claim the understanding and control required for such active materials to become part of our every-day live. While we are not able to control active matter the way we want, every cell in our body is able to do exactly that. Cells are active, non-equilibrium systems that are able to switch their mechanical properties in seconds from stiff to soft and even from solid to liquid and vice versa. This is possible because cells can precisely control the properties of their intracellular mechanical support structure, the cytoskeleton. In this WE-Heraeus Seminar, we will unite todays leading experts in the field of an active matter description of the cellular cytoskeleton to push the next generation of students and postdocs to the current knowledge level in a single seminar.

Defects in DNA damage repair and checkpoint control are underlying mechanisms driving tumorigenesis, since they allow for the accumulation of genetic alternations. Indeed, defects associated with these pathways are the underlying cause of several human cancer-prone syndromes. On the other hand, defects in DNA repair and checkpoint control create vulnerabilities in cancer cells that can be targeted by DNA damaging agents and inhibitors that disrupt checkpoint pathways. More recently, defective DNA repair and checkpoint regulation have been shown to influence R-loop formation, replication fork stability, and innate immunity. These new findings not only reveal additional mechanisms contributing to tumorigenesis, but also provide new targets for cancer therapy. This conference will focus on exploring these vulnerabilities, taking advantage of the synthetic lethality concept, and targeting specific DNA repair and checkpoint pathways for cancer therapy, either alone or in combination with chemotherapy, radiation therapy, targeted therapy, and immunotherapy. This conference will bring together basic, translational and clinical investigators to discuss current and future directions, opportunities and obstacles to the development of these anti-cancer modalities and how to best translate these concepts to clinical practice.

The 30th European Cell Death Organization (ECDO) Conference will focus on the theme “Cell Death at the Crossroads of Neurodegeneration and Cancer”, offering a comprehensive scientific programme with a broad basic and clinical focus. The agenda will cover diverse aspects of cell death, putting a special emphasis on addressing molecular mechanisms of apoptosis, necroptosis and autophagy and exploring its implications in neurodegenerative diseases like Alzheimer’s and Parkinson’s. Additionally, it will focus on the metabolic control of cell death, delve into fundamental aspects of cell death in cancer and highlight related clinical applications. Chromatin is the template of life, the carrier of genetic information and the core regulator of fundamental processes such as gene expression and stem cell fate determination. Chromatin dysfunction on the other hand can trigger various diseases, including cancer. Although chromatin structure and function and the mechanisms of disease and their diagnostic and therapeutic approaches are the subject of many meetings, conferences bringing them together are less frequent. The boundaries among these various disciplines are disappearing and meeting on "Epigenetics: from mechanisms to disease" will focus on the discussion of the role of chromatin architecture, epigenetics, stem and single cell biology in cancer and other diseases. The talks will cover a broad range of topics, including chromosome organisation, long-range interactions, chromatin assembly, stem cell regulation/differentiation, RNA-based mechanisms, transcription regulation, DNA methylation and hydroxymethylation, exploiting the power of genome engineering technologies, single-cell approaches, cutting edge epigenomics and imaging approaches and novel cell systems such as organoids. Speakers have been selected to broadly reflect lessons learned from a variety of model organisms and experimental approaches.

The field of biology is experiencing a transformative phase, thanks to remarkable advances in single-particle cryo-electron microscopy (cryo-EM). The explosion of high-resolution cryo-EM maps is challenging computational biophysics to rapidly and robustly discern mechanistic implications from the experimental data. Emerging theoretical approaches aim at processing, validating, complementing, and interpreting cryo-EM data, overcoming issues in image analysis, map refinement, and the simulation of large biomolecules. This thematic meeting seeks to explore the interface between computational biophysics and cryo-EM, highlighting the breadth of work that spans these two fields, and encouraging new synergies. Our goal for this meeting is to maximize the potential of computations and experiments in the field of single-particle cryo-EM.

The course aims to train biological microscopy users in two forms of super-resolution light microscopy, Stimulated Emission Depletion (STED) Microscopy and Minimal photon fluxes (MINFLUX). Both techniques require technical understanding of the process and instrumentation, training in the method specific requirements of sample preparation and in the acquisition procedures and an understanding of how to further analyze the acquired image data. It is the aim of the course to provide the tools for the successful execution of nanoscopy experiments with these two distinct methods. The course should also allow the participants to understand the specific benefits of the different techniques and thus help them in choosing the right approach for their experimental needs.

However, an area of great importance that requires further advances, likely involving significant innovations, is the understanding, prediction, and design of protein-protein and protein-ligand interactions. This Dagstuhl Seminar aims to connect the protein-ML and cheminformatics-ML communities and foster their communication with key experts in biology and chemistry. Integrative structural biology has become a key strategy for determining the structure of biological macromolecules and their complexes. This method entails characterising the 3D structure through an array of complementary techniques, subsequently combining the data to form a consensus model using computational methodologies. This practical course offers a hands-on introduction to integrative structural biology. Participants will delve into the fundamentals of various experimental structure determination techniques including X-ray crystallography, cryo-EM, small-angle X-ray scattering, NMR, and mass spectrometry, through both lectures and practical exercises. Experts in the field will guide participants on how to analyse and interpret experimental data, and construct structural models across different resolution scales. A significant aspect of the course includes exploring how integrative structural biology addresses limitations of Artificial Intelligence-based structure prediction methods in modelling large complexes and their functional conformations. It will also highlight the emerging field of integrative structural biology of biomolecular complexes visualised directly in their cellular context. The course location at the European Molecular Biology Laboratory in Hamburg and the Center for Structural Systems Biology on the DESY campus will provide on-site synchrotron SAXS and MX beamlines for training. A guided visit to the European XFEL site is also included in the programme.

Recent decades have witnessed a profound transformation in molecular biology research, fueled by revolutionary technologies that have greatly enhanced our ability to systematically and quantitatively measure biological molecules. The use of genomics, proteomics, and imaging have become routine, generating vast amounts of high-resolution data that characterise biological systems across multiple scales, ranging from molecules to organisms. This technological leap allows us to describe biological systems in quantitative terms with unprecedented resolution and provides a solid foundation for formulating mechanistic models that elucidate the intricacies of biological functions.

“Quantitative Biology to Molecular Mechanisms” (formerly ”From functional genomics to systems biology”) aims to bridge the gap between technologies and scales, serving as a platform for the emergence of ideas and concepts to model complex biological systems. Leaders in genomics, functional proteomics, quantitative imaging, microscopy, and theory will gather to discuss their data and models, transcending their respective fields of expertise. The meeting will be bridging three interconnected themes where systems level approaches in molecular biology research are transforming our understanding of biological systems.

A large fraction of the talks (>20) will be selected from abstracts with a priority for early stage researchers.

The progress in understanding genes and genomes has given a boost to the use of synthetic DNA for biological and technological applications. Synthetic nucleic acids play a central role in synthetic biology and in emerging therapeutic paradigms, e.g., genome editing and nucleic acid vaccines. DNA-based data storage is making significant progress, and thanks to its extreme data-density, its high durability and its timelessness, it is promising to be the next standard for data archival systems. Synthetic biology and the use of synthetic DNA for information storage applications bring important algorithmic and data analysis challenges. In synthetic biology, reagent and assay design are often driven by algorithmic approaches. Novel synthesis technologies offer cost-reduction by several orders of magnitude at the cost of increased error-rate, raising new coding-theoretic questions. This Dagstuhl Seminar aims to bring together leading biologists, chemists, engineers, computer/data scientists, and theoreticians working on synthetic biology and on DNA-based data storage, to enable joint work in small groups leading to discussing and exploring recent advancements and current challenges.

Living cells have evolved robust mechanisms to coordinate the activity of many different molecules in space and time. For example, cells concentrate specific molecules into membrane-less compartments called biomolecular condensates. Experimentalists have generated an ever-growing list of condensates, which participate in diverse biological functions, such as gene expression, signal transduction, and neurotransmission. In addition, these condensates exhibit a wide range of lifetimes, sizes, mechanochemical properties, and architectures. Despite recent progress in characterizing molecular interactions leading to condensation, how the emergent physical properties of condensates mediate their biological functions is poorly understood. This conference will bring together a diverse group of theorists and experimentalists currently probing this structure-function problem of biomolecular condensates.

In proteomics, novel algorithms are drivers of innovation, enhancing extraction of actionable insights from collected data and thereby advancing the field. We have identified three highly interesting computational challenges (and thus opportunities) that have come to the foreground in recent years: First is the application of machine learning in proteomics, which is already contributing to advancements in data analysis and interpretation in areas such as protein identification, functional annotations, and personalized medicine. Second is the rapidly growing field of glycoproteomics, which links to therapeutics as many therapeutic proteins are glycosylated. The focus here will lie on the characterization of the glycan moieties attached to proteins, the analysis of which poses specific computational challenges. Third is a cross-cutting topic at the interface between proteomics and other omics in the context of translational research. This includes both mass spectrometry and new approaches to generate, interrogate, and integrate data related to proteins, their transcripts and related metabolites. These topics are at the forefront of arising technologies and require novel solutions to emerging, highly complex problems.
